I was surprised to learn that I could contribute to a Roth if I file jointly but cannot if I file separately.
Are there any alternatives?

Looks like you crossed the Modified AGI limit for the Married filing separately ($10K / $95K). These limits depends on whether you lived with your spouse any part of the year or not. Since it is the rules you don't have much choice but to go for other IRAs like traditional IRAs.
